Setting up Shipping...

So I have run in to an issue with how shipping is calculated and I am not sure if I am looking at it wrong. Perhaps there is a solution that I haven't seen.

We have a client that is selling items on consignment with us and they require a certain % of the final sale price. With most customers we have been able to subtract the shipping amount from the invoices since we have typically ship for free on small and medium sized items in our store. This customer does not, so we have to charge actual shipping rates to the customer who purchase the item off of us on eBay.

We sold 15 of these over the weekend [ http://www.ebay.com/itm/Brightsign-HD1010-Digital-Signage-Driver-VGA-HDMI-Analog-Component-Tested-/302111534959 ] which isn't really an issue, however it only charged for once instance of USPS Medium Flat Rate shipping. We can fit maybe 2 of them in a MFRB. How do I get eBay to recognize this fact? 

I see a couple of options, however they don't seem like they are all encompassing. 

1) I can skip using USPS to ship and just use UPS and make sure all of the dimensions are in the SPECS tab. Will eBay be able to calculate the total amount of volume being added to a package for shipment?

2) I can go in and choose USPS Priority as I have already done but instead of choosing "Calculated" I choose flat rate and put in the cost of the original USPS Box plus an additional handling fee for each additional item. 

Is there anything I am missing? I see the "Default Combined Item Weight" under the calculated shipping rule. Why is dimensions missing? Is there a way to create some better "calculated shipping rules" that work better for us?
